QuickBooks Shopify integration: a glass hourglass turns many order chips into one payout bar that reaches a bank deposit tile

Quick answer: A QuickBooks Shopify integration brings Shopify sales, refunds, fees and payouts into QuickBooks so your books and your bank agree. On QuickBooks Online, start with Intuit’s Shopify Connector, which Shopify lists as free to install. Use a third-party app for Desktop or a different level of detail, and go custom only when neither fits.

If your setup is unusual, you can book a discovery call.

What does a QuickBooks Shopify integration record in your books?

With Intuit’s Shopify Connector, each Shopify sale becomes a Sales Receipt plus an Expense for the fee, both wait in a clearing account, and the payout is later recorded as one Deposit. That is how Intuit’s Connect Shopify to QuickBooks Online guide, which shows an update date of August 3, 2026, describes its connector.

Shopify eventWhat QuickBooks Online creates
Payment received (a sale)A Sales Receipt for the sale and an Expense for the fees, held in Undeposited Funds or Payments to deposit
RefundA refund transaction with the amount, taxes and products or services
PayoutA Deposit for the net amount, including the related Sales Receipts, Receive Payments and Expenses, with Shopify’s adjustments at the bottom. It moves the net amount from the clearing account to your Deposit account
B2B order and paymentAn Invoice linked to a company. A payment creates an Invoice Payment, plus an Expense if there is a payment fee
Marketplace taxes (such as Shop app sales)An adjustment to the Sales Tax Payable account

If you need stock and orders in an ERP, our ERP website integration guide covers that instead.

QuickBooks Online or Desktop: which one do you run?

The Intuit setup guide above is for QuickBooks Online. Its compatible-products list names QuickBooks Online editions and QuickBooks Ledger, with no Desktop edition. Shopify’s own Desktop page says: “Information on this page is applicable only to QuickBooks Desktop POS merchants that are migrating to Shopify.”

In its stop-sell notice, Intuit said that after Sept. 30, 2024 it would no longer sell new subscriptions of QuickBooks Desktop Pro Plus, Premier Plus, Mac Plus and Enhanced Payroll to U.S. subscribers. “Existing subscribers are not impacted by this change.” Enterprise isn’t affected either, and “This decision applies to the United States only.”

Which way should you connect Shopify to QuickBooks?

There are four ways to connect Shopify to QuickBooks. Any Shopify QuickBooks integration falls into one of them. Try route 1 first and move down only when something in your process doesn’t fit.

RouteFits whenWatch out for
1. Intuit’s Shopify ConnectorYou run QuickBooks Online and your flows are sales, fees, refunds and payoutsIntuit may bill separate charges, so read Shopify’s listing
2. A third-party sync or payout-summary appYou run Desktop or want a different level of detailFeatures and supported QuickBooks versions differ by app, so read the listing
3. Custom codeYour rules or data go beyond what an app’s settings offerIntuit’s call limits, token rules and metering, covered below
4. Manual entry from Shopify reportsYou get a handful of orders a weekTyping errors, and time lost at every month end

If you sell on WooCommerce with Xero instead, read our Xero WooCommerce integration guide. If you need stock in an ERP, our Shopify NetSuite integration guide is the closer fit.

How do you set up a QuickBooks Shopify integration in 7 steps?

These seven steps set up Intuit’s Shopify Connector on QuickBooks Online, following Intuit’s setup guide.

  1. 1. Gather what you need. You need a QuickBooks Online account, your shop’s myshopify.com address (not a custom domain), your Shopify login and permission to install apps.
  2. 2. Add the Shopify Connector and authorize your shop. In QuickBooks Online, open Integrations, then Find integrations, and pick the Shopify Connector. Select Get integration now, enter your store address, then sign in to Shopify and approve.
  3. 3. Pick the import start date. You can import transactions from up to one year back. If you typed some of those months in by hand, Intuit says you can “manually exclude or undo transactions imported from this period if they were previously entered.”
  4. 4. Set your accounts. Choose the Deposit account where payouts arrive and the Payments account for negative payouts. The app creates default Fees and Adjustment accounts, which you can change in App Settings. Agree all four with your accountant first.
  5. 5. Choose product and customer tracking. With Product Tracking on, the connector tries to match products by SKU and name, and it doesn’t add a product when it finds no match. With tracking off, sales use a default item called Shopify Sales Item and customers use Shopify Customer.
  6. 6. Review and confirm sales, then add the payout. Select Sync now, open Integration Transactions, review each sale and select Confirm. Confirmed sales become Sales Receipts and fee Expenses in Undeposited Funds or Payments to deposit. Then add the payout, which creates one Deposit for the net amount.
  7. 7. Match the deposit in your bank feed. In Bank transactions, use Match on the deposit. Intuit’s wording is “Do not manually Add the deposit in the bank feed.” Then check how sales tax was recorded.

Why don’t Shopify payouts match your QuickBooks deposits?

Your bank receives the net payout, while QuickBooks may still be holding gross sales. Intuit describes a payout as “Disbursements from Shopify, typically covering sales over a 1 day period (or longer if selected).” Intuit says Shopify “collects funds, deducts fees and adjustments, and sends the net amount to your deposit account.”

QuickBooks Shopify integration: gross sales, fees, refunds and Shopify adjustments net out to one payout matched to the bank

Shopify’s ShopifyPaymentsPayout documentation shows the same split. A payout carries a net amount and a summary that breaks down fees and gross amounts by transaction type, such as charges and refunds.

When a payout doesn’t match, check three things:

  • Every sale in that payout is confirmed, so its Sales Receipt sits in the clearing account.
  • Every fee and adjustment line points to an account you chose in step 4.
  • The payout was added before you went to the bank feed, and you used Match, not Add.

If you take payments through a gateway other than Shopify Payments, our payment gateway API integration guide follows a gateway’s money into your accounting.

When is a custom QuickBooks Shopify integration worth it?

A custom QuickBooks Shopify integration is worth it when the app’s settings can’t express your process. Examples are several stores feeding one QuickBooks company, or a person who must approve entries first.

Intuit’s developer pages set the rules. A realm ID is one QuickBooks company, and the table copies the scope Intuit gives each rule.

RuleWhat Intuit saysSource

A custom app has to store each new refresh token it receives and slow down on a 429.

Scoping a build is covered in our custom API integration services guide. For the money side, see API integration cost.

How Web25 helps

Web25 is our agency; this guide covers it alongside alternatives.

Start with Intuit’s app, and only pay for custom code when its settings run out. Our backend and API service covers custom links from a store to the software behind it, but we have no public Shopify or QuickBooks project. The closest public work is the Mirael3D WooCommerce and POHODA case study, so nothing here rests on Shopify or QuickBooks delivery experience.

FAQ

Shopify’s App Store listing for Intuit’s QuickBooks Online app says “Free to install” and shows the plan as free to connect. It also says “External charges may be billed by Intuit Inc. separately from your Shopify invoice.” The listing doesn’t say what those charges are, so ask Intuit.

Yes. Intuit’s setup guide lists QuickBooks Online Advanced, Essentials, Free, Plus and Simple Start, plus QuickBooks Ledger, as compatible products. Check your own subscription name against that list before you start, and ask Intuit support if yours isn’t on it.

Intuit says the initial import “may take between 10 minutes and 3 hours, depending on the volume of transactions.” Large volumes come in batches, so a long look-back on a busy shop takes longer. Start the first run when you can leave it alone.

Per Intuit’s setup guide, B2B orders arrive as Invoices linked to a company. A payment creates an Invoice Payment, plus an Expense if there’s a payment fee. If you mark an invoice paid in QuickBooks Online, the paid status syncs back to Shopify.

For marketplace taxes, such as Shop app sales, Intuit’s setup guide says the connector records them against Sales Tax Payable by default. You can change that account in settings or per payout. This isn’t tax advice, so confirm the setup with your accountant.

Shopify’s Desktop page tells QuickBooks Online users “you don’t need to use the QuickBooks Desktop Connector app” and to install the QuickBooks Online app instead. For Desktop itself, look at third-party sync apps whose listing names your Desktop edition, and ask which version it supports before you pay. The seven steps here are for Intuit’s connector.

It can. Per Intuit’s partner FAQ, data-in Core calls are unmetered and uncharged, while data-out CorePlus calls are metered and charges may apply. Only production API calls are metered and charged, and platform service fees apply to production apps in Silver, Gold or Platinum workspaces. See our API integration cost guide.

What to do next

Check which QuickBooks you run, then try Intuit’s app. If your setup doesn’t fit it, book a discovery call.
